By using a shorter drill, you increase the bending resistance of the tool which gives better tolerances
Twist drills have excellent removal rate but has the disadvantage of creating somewhat conical holes and the hole location tolerance is poor beacuse the drill easily sildes sideways while penetrating the surface.
By using a shorter drill bit, you obtain higher bending resistance in the tool, which reduces these effects.
